Two names deserve a note for an Italian reader. The first is Jane C. Wheeler, of CONOPA in Lima: she is the archaeozoologist who first argued, on morphological and later molecular grounds, that the alpaca descends from the vicuña and not the guanaco — the very thesis this work confirms with genomes. The second is Mario Barbato, of the Università Cattolica di Piacenza: there is an Italian among the twenty-one authors of the llama genome, and it is worth knowing when it is said that in Italy no one works on camelids.

Specie e soggetti

Nome italianoNome scientificoStatoRuolo nello studio

  • L'abstract dice: «resequence seven individuals of all four species» — sette individui per ciascuna delle quattro specie.

Species and subjects

Four species, two genera, and the distinction between them is literally the object of the study:

Common nameScientific nameStatusRole in the study
GuanacoLama guanicoewildnew de novo reference genome + resequencing
LlamaLama glamadomesticnew de novo reference genome + resequencing
VicuñaVicugna vicugnawildnew de novo reference genome + resequencing
AlpacaVicugna pacosdomesticreference genome already published previously, resequencing

⚠️ A point almost every popularization gets wrong: in this work the alpaca genome is not new. The three genomes assembled de novo here are llama, guanaco and vicuña; the alpaca enters with the reference genome published by others. Anyone who cites this article as "the alpaca genome" is citing it wrongly.

Sample size — and here something uncomfortable must be said, because the article reports it in three different ways.

  • The abstract says: «resequence seven individuals of all four species» — seven individuals for each of the four species.
  • The Methods section says: blood and tissue samples obtained from eight wild guanacos, eight vicuñas, eight domestic llamas and seven alpacas.
  • The legend of Figure 2 indicates N = 8 individuals for both alpaca and llama on the ancestry-proportion axes; the section on demographic history says it used «6 (alpaca and llama) or 8 (vicuña and guanaco)» resequenced genomes for the MSMC analysis.
  • The phylogenetic tree is built on 32 South American camelids in total (declared in the legend of Figure 1c for the ADMIXTURE analysis).

This factsheet does not choose for the authors which number is the correct one. It reports the three and notes that the order of magnitude is seven to eight individuals per species, which is the figure on which every confidence interval in the article depends. The exact breakdown per analysis: [TO BE CHECKED AGAINST THE FULL TEXT, supplementary tables S8 and S9].

Sample provenance, as declared: guanacos and vicuñas sampled across the whole distribution range of each species; for the de novo assemblies, one adult male guanaco from Putre (Chile) and one adult female vicuña from Lauca National Park (Chile), chosen as representatives of the northern subspecies Lama guanicoe cacsilensis and Vicugna vicugna mensalis; llama tissue from Putre and alpaca tissue from Temuco (Chile). For expression data, skin samples from 17 alpacas from China.

No European animal. No Italian alpaca, no European llama: the introgression proportions measured here are from South American and Chinese animals, and transferability to European herds is a reasonable assumption but not a measured one.

Dichiarato dagli autori: no. È dichiarata l'approvazione etica — «All animals were handled and treated according to the alpaca guidelines approved by the Animal Ethics Committee [2017(55)] at Shanxi Agricultural University» — ma non la conformità a una checklist.

Study type and level of evidence

Comparative population genomic study. It is not a clinical trial, it has no assigned groups, it has no clinical outcome. It is the comparison between the genomes of four species to answer four stated questions: evolutionary origin, extent and direction of introgression, demographic history, genes under selection.

Level of evidence: as with factsheet CRL-E-02, this is a category that clinical hierarchies do not cover. It is an experimental study with ethical approval and declared sample size in the vocabulary of §1.3 of chapter 14 of the KT — with the reservation on sample size just set out.

The strength of this work does not lie in sample size: it lies in the convergence of independent methods. The same conclusion — massive, unidirectional introgression from llama to alpaca — is reached by five separate routes: neighbor-joining tree, ADMIXTURE, Treemix, ABBA-BABA statistic (D and fd) and Local Ancestry Inference. When five methods with different assumptions give the same answer, the answer does not depend on the assumptions of any one of them. This is the criterion by which a genomic study should be judged, not sample size.

Relevant reporting standard: ARRIVE 2.0 for the in vivo component (blood and tissue sampling on wild and domestic animals) and for the in vitro experimental part. Declared by the authors: no. Ethical approval is declared — «All animals were handled and treated according to the alpaca guidelines approved by the Animal Ethics Committee [2017(55)] at Shanxi Agricultural University» — but not compliance with a checklist. As always in this collection, the grid is used retroactively to say what is missing.

In breve

In brief

This is the work that resolved, with whole genomes, a question debated for two centuries: who do the llama and the alpaca descend from. The answer confirms the hypothesis that already had the most support — the llama comes from the guanaco, the alpaca comes from the vicuña — but in doing so it discovers something no one had quantified: the genome of every alpaca analyzed contains about 36% guanaco/llama ancestry, against about 5% vicuña/alpaca ancestry in the llama genome. Crossing, in short, did happen, was massive and unbalanced, and left traces that can be dated: analysis of the length of introgressed segments places the event at about 121 generations ago for the alpaca and 115 for the llama, that is — depending on the assumed generation length — between 345 and 727 years ago. In that window, in the Andes, one thing happened: the Spanish conquest, beginning in 1529, with the fall of Cuzco in 1532.

The authors link the two facts explicitly and with argument: after the conquest, with the almost total disappearance of herds, the death of most herders and the end of the oral transmission of husbandry practices, the barriers between the two domestic species gave way. In the same period, and with independent methods, an acceleration of the decline in effective population size around 110 generations ago is measured.

The rest of the article is the map of what that crossing moved: fleece quality and color genes, olfactory receptors, a gene block linked to blood pressure and hypoxia adaptation, and — on the X chromosome — the sign that selection pushed back.

Why this study matters

For a reason that concerns directly anyone with animals in the barn, not only phylogeneticists.

Because it removes the word "purity" from the table. In a species in which every individual analyzed carries over 30% of the genome of another genus, the idea of a "pure" alpaca as a biological category has no referent. This is not an opinion of the association: it is the arithmetic consequence of that 36%, measured with five methods. The distinctions that matter in breeding — fleece type, fineness, morphology, pedigree register — all still stand; what falls is the idea that they correspond to separate genomic lineages.

And because it explains where the fiber lies. Among the genes introgressed from llama to alpaca is FGF5, the long-fleece gene; among those passed from alpaca to llama are TAGLN, linked to follicle development in the Merino sheep, and EDN3, which the authors link to the white phenotype with blue eyes present in both species. The traits on which the commercial value of these animals is founded lie, in large part, in the regions exchanged between the two species. Whoever selects, selects there.

Obiettivo

Objective

Declared by the authors at the end of the introduction, in four points: to clarify, for the llama and the alpaca, (1) their evolutionary origins; (2) the level, origin and distribution of introgression in both species; (3) the demographic history from domestication to the present, including the Spanish conquest; (4) the genes selected during domestication and potentially as an effect of crossing, and their significance for the adaptations of the two species.

Question in PICO form: not applicable. This is a population genomics study; forcing a PICO onto it would be a disguise.

Disegno dello studio

Tre passaggi, in questo ordine.

Study design

Three steps, in this order.

  1. De novo assembly of the guanaco, vicuña and llama genomes, with annotation and transcriptomics, compared against the already published alpaca reference genome.
  2. Resequencing of seven-eight individuals per species (see above), variant calling and ancestry analysis with five independent methods.
  3. Functional analysis on a subset of candidate genes: expression in Suri and Huacaya alpaca skin, and culture of alpaca and sheep melanocytes under normoxia and hypoxia.

No allocation, no blinding, no follow-up — and, unlike factsheet E-01, here these are not shortcomings: there is no randomized design for the question "who does the alpaca descend from".

Metodi / Protocollo

Sequenziamento e assemblaggio.

Lama guanicoe (guanaco)Vicugna vicugna (vigogna)Lama glama (lama)
Copertura129×108×102×
N50 dei contig91,6 kb91,1 kb44,1 kb
N50 degli scaffold14,6 Mb6,15 Mb3,2 Mb
Dimensione stimata del genoma~2,6 Gb~2,6 Gb~2,6 Gb
Geni codificanti proteine identificati21.43521.75721.460
Sequenze ripetute33,1%32,7%27,02%

Sequencing and assembly. Useful technical note, of general validity: the llama assembly has a scaffold N50 of 3.2 Mb, that is more than four times worse than the guanaco's (14.6 Mb). The three genomes do not have the same quality, and this must be kept in mind when comparing results that depend on contiguity. The BUSCO check aligned over 93.7% of conserved reference genes in all three assemblies, and the assemblies cover over 82% of unigenes unique to each species according to RNA-seq unigene alignment: these are good values, and the repeat percentage — between 27% and 33% — is lower than in most mammals, which the authors honestly attribute to the limits of short-read sequencing, not to a biological peculiarity.

Resequencing: 35-49 Gb of raw data per individual, mean depth 16× after filtering.

Genetic variability measured (SNPs and heterozygosity rate), by species:

SpeciesSNPs identifiedHeterozygous SNP rate
Alpaca (V. pacos)21.3 million0.0030
Vicuña (V. vicugna)25.2 million0.0023
Guanaco (L. guanicoe)16.7 million0.0018
Llama (L. glama)16.1 million0.0020

⚠️ To be read with attention: the alpaca has the highest heterozygosity rate of the four species (0.0030), higher even than that of the wild vicuña. This is not a sign of good genetic health: it is largely the mechanical effect of introgression, that is, the presence within the same genome of segments from two different genera. It is an excellent example of why a single diversity index, read on its own, can say the opposite of the truth.

Ancestry analysis — the five methods.

  • Neighbor-joining tree on 5,901,447 SNPs: two major lineages with 100% bootstrap, vicuña + alpaca on one side (genus Vicugna), guanaco + llama on the other (genus Lama).
  • ADMIXTURE: optimal clustering at k = 2 (cross-validation CV = 0.593 for k = 2, against 0.620, 0.657 and 0.744 for k = 3, 4 and 5).
  • Treemix, confirming unidirectional gene flow.
  • ABBA-BABA statistic: D for ((alpaca, vicuña), llama, Bactrian) = 0.565 ± 0.006 (two-tailed z-test, P < 0.01); D for ((guanaco, llama), vicuña, Bactrian) = −0.185 ± 0.006 (P < 0.01). The introgression proportion estimated with the fd statistic is ~38.9% from llama to alpaca and ~4.5% in the opposite direction.
  • Local Ancestry Inference (LAI): ~94.5% of the llama genome of guanaco/llama origin and ~36% of the alpaca genome of guanaco/llama origin, with the remaining 64% of vicuña/alpaca origin.

Dating of the event: analysis of the length of introgressed ancestry segments (the shorter the segment, the older the crossing, because recombination has broken it up).

Demographic history: PSMC for deep time, MSMC for intermediate time, SNeP for the last ~200 generations, plus NeS analysis of the decline slope.

Selection signatures: combination of FST outliers and XP-EHH (extended haplotype homozygosity), comparing each domestic species with its own wild ancestor.

Functional validation: qPCR and Western blot on Suri and Huacaya alpaca skin, males and females; alpaca and sheep melanocytes cultured under normoxia (21% O₂) and hypoxia (13% O₂), with three replicates of the experiment (N = 3) and four replicates for the qPCR reactions.

Risultati principali

Che cosa gli autori dichiarano di NON aver affrontato — ed è la frase che ogni divulgatore salta: «we did not attempt to address how many times each species was domesticated nor the likely precise origins of domestication».

C · La data, e come è stata ottenuta

StimaAlpacaLama

Vigogna → alpaca0,086 ± 0,15392 regioni, 647 geni128 regioni, 817 geni4 regioni, 35 geni
Guanaco → lama0,064 ± 0,128141 regioni, 999 geni126 regioni, 800 geni15 regioni, 79 geni

Gli autori lo scrivono («overlap between the two methods was limited») e non lo nascondono.

  • il livello di introgressione nell'alpaca è «fra i più alti mai rilevati in un animale domestico»;
  • la spiegazione «più plausibile» dell'evento contemporaneo nelle due specie è l'arrivo dei conquistadores, con il crollo delle mandrie, la mortalità di massa dei pastori e la rottura delle pratiche tradizionali di allevamento trasmesse solo oralmente; gli autori citano il fatto documentato che gli scrittori spagnoli non distinguevano il lama dall'alpaca nei loro scritti;
  • «se questo evento spiega i segmenti introgressi», allora la durata di generazione delle due specie è di circa quattro anni;
  • se l'introgressione sia stata deliberata o accidentale, «non è noto e merita ulteriore studio, soprattutto con i documenti storici»;

Main results

A · The origins: confirmed, with a caveat

The tree built on the whole genome places the alpaca within the genus Vicugna with 100% bootstrap, but not within either of the two vicuña subspecies: it forms a separate group, with longer branches. When all regions of the alpaca genome lacking significant vicuña ancestry are removed, the alpaca shifts and clusters with Vicugna vicugna mensalis, the northern subspecies.

This is the article's most elegant result, and it is also a methodological warning: introgression distorts the phylogenetic tree. An analysis conducted without removing it would have concluded that the alpaca is a lineage of its own — which, as it happens, is the conclusion that some earlier studies based on few markers had reached.

For the llama: all llamas cluster with the Lama guanicoe cacsilensis guanacos of northern Chile, supporting llama domestication from that gene pool. The authors also honestly note that two samples labeled cacsilensis (guanacos 22 and 24, collected in Paposo and Ovalle, respectively 7° and 11° of latitude further south than the others) are likely mislabeled and belong to the other subspecies.

What the authors declare they did NOT address — the sentence every popularization skips: «we did not attempt to address how many times each species was domesticated nor the likely precise origins of domestication». How many times the alpaca was domesticated, and exactly where, this study does not say, and to find out one would need more present-day populations (especially Peruvian ones) and ancient DNA — which is precisely the business of factsheet CRL-E-05.

B · Introgression: how much, in which direction, and on which chromosomes

MeasureLlama → alpacaAlpaca → llama
Ancestry estimated with LAI~36% of the alpaca genome~5% of the llama genome (94.5% guanaco/llama)
Proportion estimated with fd~38.9%~4.5%
D statistic (ABBA-BABA)0.565 ± 0.006 (P < 0.01)−0.185 ± 0.006 (P < 0.01)
High-probability introgressed windows (top 1%, 100 kb)290 windows; 225 genes (LAI) and 236 (fd); 87 windows and 101 genes shared between the two methods247 regions; 335 genes (LAI) and 287 (fd); 113 regions and 192 genes shared

Introgression is ten times stronger in one direction than the other, and it is pervasive and remarkably consistent across individuals: all estimates, across all sequenced alpacas, exceed 30%. It is this consistency — not the average — that leads the authors to conclude in favor of a single, consistent event, not a scatter of sporadic crosses.

The X chromosome tells the opposite story, and it is the article's finest datum.

Llama → alpacaAlpaca → llama
D on the X chromosome0.278 ± 0.414−0.001 ± 0.435
D on the autosomes0.560 ± 0.2030.172 ± 0.234
Comparisont-test P < 0.001t-test P < 0.001

Much less passed through on the X. The authors interpret the datum as an adaptive cost of crossing: selection eliminated heterospecific segments on the sex chromosome more effectively than on the autosomes — a phenomenon also observed between taurine and indicine cattle, where however the ancestors were subspecies, not species of different genera, and the expected cost was therefore much lower. They also note the alternative explanation (ancient selective sweeps lowering divergence and making introgression undetectable), without choosing between them: this is the correct way to proceed.

On the X, eight regions stand out: four with high introgression (79 genes) and four with almost no introgression (116 genes). In these eight regions there are 53 genes with known deleterious or lethal X-linked effects in humans or mice — 25 in the low-introgression regions and 28 in the high-introgression ones. Among the examples cited, PTCHD1, whose deleterious mutations are described in male patients with X-linked autism spectrum disorder and/or intellectual disability.

⚠️ A warning this factsheet considers mandatory. "Genes with deleterious X-linked phenotypes in humans" does not mean that these genes cause anything analogous in alpaca and llama. It means that these genes, in the human species, are annotated as such — and that is how the authors use them: as an indicator that the region is functionally sensitive. There is no clinical observation on alpacas in this article. Anyone turning this list into a diagnostic suspicion would be making a leap the authors do not make.

C · The date, and how it was obtained

EstimateAlpacaLlama
Time of crossing (LAI segment length)121.17 generations (95% CI 113.99-130.04)115.13 generations (95% CI 107.4-126.02)

The number of generations is measured; the years are not. Converting it into years requires the generation length, which for llama and alpaca has never been published. The authors say so explicitly and show the calculation for four hypotheses, instead of silently choosing one:

Assumed generation lengthLlamaAlpaca
3 years345 years ago364 years ago
4 years461 years ago485 years ago
5 years575 years ago606 years ago
6 years691 years ago727 years ago

(For the wild guanaco, published estimates of generation length vary between 3 and 11 years, with a mean of 7 years; the authors assume that domestic species have shorter generations than wild ones, as is common under domestication.)

At this point the reasoning reverses, and it must be understood clearly why this is the most contestable part of the article. The authors observe that the only known event in that window is the Spanish conquest (beginning 1529, fall of Cuzco 1532), and from that they deduce backward that the generation length of llama and alpaca is about 4 years. This is a declared, plausible and transparent inference — but it is circular if it is then used as independent proof of the date. The dating of the event and the estimate of generation length are not two independent results: they are the same result read in two directions.

Independent support does exist, and it lies elsewhere, which is why the hypothesis holds up regardless: the NeS analysis of the demographic decline slope identifies an acceleration of the decline about 110 generations ago in both domestic species, obtained with a method that does not use the length of introgressed segments. Two different clocks show the same hour.

D · Demography: a decline that has not stopped

  • PSMC: strong expansion starting one million years ago for vicuña and alpaca; for guanaco and llama the expansion only begins after about 400,000 years ago, preceded by a decline.
  • All four species show a strong decline from 100,000-200,000 years ago to 25,000 years ago, overlapping with the last two major glacial periods.
  • MSMC: concordant decline in all four species between 100,000 and 10,000 years ago.
  • SNeP (last ~200 generations): further, continuing decline, most marked in the alpaca.

⚠️ The article's two Ne figures refer to different moments, and should be read together. The Results section reports effective population size (Ne) values from 2,500 (llama) to 3,500 (alpaca, considering only the vicuña-ancestry portions), but adds that they closely resemble the values of 1,000 years ago in the MSMC simulations of the two species (full text, Results, demographic history): they should therefore be read as the figure of a past some two hundred generations back, not of today. The Discussion section carries the same decline down to «a current effective size of less than 1000» (full text, Discussion). The current Ne according to this study is therefore below 1,000, with no point estimate in the text; the exact per-species values are in Figure 2d and the supplementary materials, which were not read here. The direction is the same: the effective population size of llama and alpaca has been falling from two hundred generations ago to the present.

Why this matters to a breeder and not only to a geneticist. An effective population size on the order of thousands — or of a thousand — means that the genetic variance available for selection is limited and shrinking, and that inbreeding is a structural risk of the species, not an accident of the individual herd. It is the same problem that factsheet CRL-E-03 sees from the clinical side when it reports congenital defects attributed to a restricted gene pool.

E · The genes: where the fiber lies, and where hypoxia lies

Introgressed genes identified with both methods (LAI and fd), with the direction of the exchange, as reported by the authors:

The authors further report the introgression from llama to alpaca of the HoxD cluster (HoxD3, HoxD4, HoxD10, HoxD12, HoxD13), of EVX2 and of OLA1, genes whose mutations are known to alter skeletal development, and hypothesize that this may have contributed to the alpaca's larger size relative to the vicuña — a difference evident, for example, in withers height. This is a hypothesis of the authors, not a demonstration.

The ANTXR2 / PRDM8 / FGF5 / C4orf22 block deserves a separate note, because it is the point where genomics and ecology meet. It is a block syntenic to the human locus HSA4q21, associated in genome-wide association studies with blood pressure regulation in Asian and European populations. The authors measure a progressive collapse of diversity along the region: θπ = 0.17 in guanaco, 0.13 in llama, 0.02 in alpaca — that is, the alpaca is, in that region, almost devoid of SNPs. They finally note that Bacillus anthracis is known to be present in Andean soil below 4,000 m of altitude and absent above it: a haplotype that carries together an anthrax receptor, a fleece gene and a blood-pressure region, and that passes from the llama (a lower-altitude species) to the alpaca, is a tellable hypothesis of adaptive introgression. The authors present it as such, and this factsheet does not promote it to fact.

Functional verification, with its numbers. The coding sequences of FGF5 in Suri and Huacaya alpaca skin, males and females, were found identical except for two T→G substitutions at positions 50 and 346. FGF5 mRNA expression was found significantly higher in Suri alpaca, in both sexes (two-way ANOVA, P < 0.001), a result replicated by Western blot (P < 0.001). On the hypoxia side, in alpaca and sheep melanocytes cultured at 13% O₂ versus 21%, FGF5, ANTXR2 and C4orf22 were found more expressed under hypoxia, while PRDM8 was found significantly less expressed — together with SOX6 and HIF1α (P < 0.05 and P < 0.01 respectively; N = 3 experiments, 4 replicates per reaction).

⚠️ Caution is mandatory on this experiment: these are melanocytes in culture, of two species, with three replicates. It is a plausibility check of the mechanism, not a measurement on animals at altitude. The authors correctly present it as a potential transcriptional regulation mechanism.

F · The domestication signatures, and why they must be read with caution

ComparisonGenome-wide mean FSTRegions / genes with FSTRegions / genes with XP-EHHOverlap between the two methods
Vicuña → alpaca0.086 ± 0.15392 regions, 647 genes128 regions, 817 genes4 regions, 35 genes
Guanaco → llama0.064 ± 0.128141 regions, 999 genes126 regions, 800 genes15 regions, 79 genes

The line to look at is the last one. Two methods searching for the same thing — the traces of selection during domestication — agree on 4 regions out of about a hundred in the alpaca and on 15 out of about a hundred and thirty in the llama. The authors write this («overlap between the two methods was limited») and do not hide it. It means that this article's lists of "domestication genes" should be taken as candidates to be verified, not as inventories. It is the exact parallel of the point raised in factsheet CRL-E-02 about how a candidate gene is chosen.

The functional categories reported by the authors: for the alpaca, fleece traits, fertility and development of secondary sexual characteristics, coat color, hypoxia, meat quality, olfaction; for the llama, blood pressure control, spatial memory and social behavior, skin and coat color, performance traits and appetite regulation.

A collateral but memorable datum: the number of functional olfactory receptors in South American camelids was found to be about half that of cattle and horse (which have 566-602).

Authors' interpretation (attributed, not merged with the data)

The authors conclude that the alpaca descends from the vicuña and the llama from the guanaco, and regard the question of phylogenetic origins as settled. On everything else they use the conditional, and it must be reported as such:

  • the level of introgression in the alpaca is «among the highest ever detected in a domestic animal»;
  • the «most plausible» explanation for the event being contemporaneous in the two species is the arrival of the conquistadores, with the collapse of herds, mass mortality of herders and the breakdown of traditional husbandry practices transmitted only orally; the authors cite the documented fact that Spanish writers did not distinguish llama from alpaca in their writings;
  • «if this event explains the introgressed segments», then the generation length of the two species is about four years;
  • whether the introgression was deliberate or accidental, «is not known and deserves further study, especially with historical documents»;
  • introgression should not be read only negatively: some segments opened new avenues for selection — color, fiber traits, high-altitude adaptation — and in domestic species it deserves «a more nuanced interpretation» than it usually receives in conservation.

Implicazioni pratiche

Practical implications

  1. The category "pure alpaca" has no genomic correlate. Every alpaca analyzed carries over 30% guanaco/llama ancestry. Those who sell, buy or register animals may continue to use registries, types and morphological standards — but cannot ground them in a species purity the genome does not show.
  2. The fiber lies in the exchanged regions. FGF5 (long fleece) arrived in the alpaca from the llama; TAGLN, linked to follicle development in Merino, passed from alpaca to llama. Those selecting for fiber are working, without knowing it, on interspecific inheritance.
  3. White with blue eyes has a candidate gene, and it is a welfare issue. The authors link the phenotype to EDN3, introgressed from alpaca to llama, and note that in white, blue-eyed alpacas and llamas deafness is frequent. For those selecting for white coat, and for those evaluating an animal that "does not respond," this is clinical information.
  4. Effective population size is small and declining. Inbreeding in this species is not a risk of the individual herd: it is a starting condition. This holds for Europe, where the breeding base is even narrower (see the LAREU figure cited in factsheet CRL-E-01: 7.7 animals per owner on average).
  5. A terminology fact that loses literature. The alpaca was reclassified from Lama pacos to Vicugna pacos precisely as a consequence of this line of research. Anyone searching databases only with the new name will not find the earlier literature — the same warning already given in factsheet CRL-E-03.

Limiti

Limitations

Limitations declared by the authors (and it is a genuine list, not a formal one): they did not address how many times each species was domesticated nor the precise origins of domestication, for which more present-day populations — especially Peruvian ones — and ancient DNA would be needed; it is possible that undetectable residual introgressed segments with LAI influenced the shape of the tree and explain the separation of the alpaca from V. v. mensalis; the mensalis population actually domesticated may not be represented by their samples; some SNPs of the olfactory receptor families may be artifacts of misalignment; the generation length of the two domestic species is not available in the literature.

Limitations added by the editorial team:

  • Sample size is reported in three different ways in the same article (seven per species in the abstract; eight, eight, eight and seven in the methods; N = 8 in Figure 2 and six or eight in the MSMC analysis). None of these figures is justified by a calculation. Seven-eight individuals per species are few for estimating population-level ancestry proportions, and the consistency across individuals — which the authors use as an argument — is measured on those seven-eight.
  • No European animal. The introgression proportions hold for South American animals; whether an Italian alpaca has the same 36% is extremely likely but not measured in this study.
  • The dating depends on a parameter the study itself derives from the dating. The reasoning is declared and transparent, but it must be said: the "Spanish conquest" date and the "four years" generation length are not two independent proofs.
  • The three assemblies do not have the same quality (scaffold N50 from 14.6 Mb for the guanaco to 3.2 Mb for the llama), and comparing genomes of different contiguity can introduce asymmetries the article does not quantify.
  • The overlap between the two selection-signature methods is very low (4 regions out of ~100 in the alpaca), which makes the domestication-gene lists candidates and not a consolidated result.
  • Gene functions are almost all annotated in other species — human, mouse, cattle, Merino sheep, Hanwoo cattle. None was demonstrated in Vicugna pacos in this work, with the exception of the differential expression of FGF5 between Suri and Huacaya.
  • Functional validation is in vitro, on melanocytes, with N = 3.
  • The current Ne has no point estimate: 2,500-3,500 is the value of about a thousand years ago (Results), "below 1,000" the value of today (Discussion), as explained above.
  • No phenotypic measurement on the sequenced animals: not a micron of fiber diameter, not a fleece weight. It is the same gap as factsheet CRL-E-02, and it recurs throughout this field.

🔗 A verifiable link between two factsheets in this issue

PRJNA612032 is the same project identifier from which factsheet CRL-E-02 declares that the six vicuñas and six guanacos used as wild controls by the Camerino group's study on TRPV3 come from. In other words: the wild genomes that allowed the Italian group to filter candidate variants for the Suri phenotype are the ones deposited by this work. It is a concrete example of what it means to deposit raw data with an identifier — and of why §7 of chapter 14 regards it as a quality criterion and not an administrative formality.

  • Manca qualunque misura fenotipica sugli animali sequenziati.

◆ COMMENTO DELL'ASSOCIAZIONE

Camelid Research Studies APS — redazione CRL · 31/08/2026

Valutazione a stelle

AsseVotoMotivazione

What is missing relative to the reporting standard (ARRIVE 2.0, applied retroactively)

  • Sample size is not justified by any calculation, and — more seriously — is not reported consistently across the different sections of the article.
  • Animal characteristics are missing from the main text: age, sex, condition, individual provenance are relegated to supplementary tables.
  • Inclusion and exclusion criteria for the samples are missing.
  • Any phenotypic measurement on the sequenced animals is missing.
  • A declaration of compliance with a checklist is missing (ethical approval is present, the checklist is not).
  • Present and well done, however, and it must be said with equal clarity: ethical approval with protocol number, complete deposit of raw data with five project identifiers, detailed description of software and versions, declared convergence of five independent methods, substantially discussed limitations, declared funding and conflicts, and published peer review history as a supplementary file.

◆ ASSOCIATION COMMENT

Camelid Research Studies APS — CRL editorial team · 31/08/2026

The 36% is the proportion of guanaco/llama-ancestry genome in every alpaca analyzed: a modern alpaca, genetically, is more than a third the other genus.

The 36% is the proportion of guanaco/llama-ancestry genome in every alpaca analyzed. Said in a sentence that can be repeated out loud: a modern alpaca, genetically, is more than a third the other genus. This is not a taxonomic curiosity. It is the reason why the word "purity," in this species, has no biological referent; it is the reason why the alpaca has the highest heterozygosity of the four species without this meaning it is doing well; and it is the reason why the genes that matter to a breeder — FGF5 for fiber length, TAGLN for the follicle, EDN3 for white with blue eyes — lie in the exchanged regions.

The 121.17, instead, is the number from which one learns how to read an article. It is the time of the crossing in generations, with a tight 95% confidence interval (113.99-130.04). It is measured. The years, instead, are not measured: they depend on the length of an alpaca generation, which no one has ever published. The authors show four possible conversions — from 364 to 727 years ago — and then do something that must be looked at closely: they observe that the Spanish conquest falls within the window and from that deduce the generation length. This is a legitimate and declared piece of reasoning; but the date and the generation length are not two independent proofs, and anyone who repeats "the crossing dates to the Spanish conquest, which is the proof that alpacas have a generation every four years" is closing a circle on themselves. What truly supports the hypothesis is a second clock, which the authors bring into play and which almost no one cites: the acceleration of the demographic decline 110 generations ago, estimated with a method that does not look at introgressed segments. Two independent methods showing the same hour are an argument; a method calibrated on itself is not.

Why we think this factsheet is necessary for an Italian veterinarian, and not only for a geneticist. Because introgression explains, in one stroke, three things seen in the clinic and not otherwise explained: that alpaca and llama cross and produce fertile offspring (and therefore that any "natural prohibition" is cultural, not biological); that the genetic base available for selection in Europe is extremely narrow and inbreeding is a structural risk; and that white plus blue eyes is associated with deafness in both species, with a candidate gene that has a name. Anyone evaluating an animal that "does not respond to being called" should have this line in mind before attributing it to temperament.

What we want to say as an association, however, is something else, and it concerns the data. This article deposited everything: five NCBI project identifiers, software with versions, published review history. One of those deposits — PRJNA612032 — is exactly what, four years later, allowed a group at the University of Camerino, without dedicated funding, to have six vicuñas and six guanacos as wild controls to search for the Suri gene (factsheet CRL-E-02). An Italian laboratory was able to do comparative genomics on wild Andean species without sending anyone to the Andes, because twenty-one authors across China, Chile, Peru, Denmark, the United States, Italy and Wales had put the raw data in a public archive. Open science, here, is not a principle: it is the reason factsheet E-02 exists.

What we do not conclude. We do not conclude that the crossing occurred in 1532: the dating is in generations, and the conversion to years depends on an unmeasured parameter. We do not conclude that the 36% holds for European alpacas: no European animal was sequenced in this study, and however probable it may be, "probable" is not "measured." We do not conclude that the listed genes cause the traits they are associated with: almost all functions are annotated in human, mouse, cattle or sheep, and the only demonstration made here in Vicugna pacos is the differential expression of FGF5 between Suri and Huacaya. On the current effective size of the two species we know only that it is below 1,000: the article gives no point estimate, and the 2,500-3,500 of the Results is the value of about a thousand years ago.

A cross-reference note worth the whole issue. Factsheet CRL-E-02 proposes TRPV3 as the candidate gene of the Suri phenotype; this factsheet shows FGF5 — introgressed from the llama — significantly more expressed in Suri alpaca skin (P < 0.001). These are not two conflicting statements, and anyone reading them as such is mistaken: the Camerino group's work explicitly cites FGF5 among the precedents, recalling that a premature stop codon (p.Arg167*) had already been described there and that genome-wide studies had found selection signals there. Alpaca fiber length is, in all likelihood, a polygenic trait, and this issue puts two of those genes on the table with two different methods. Whoever sells a test for "the Suri gene" must explain which of the two, and why.

Star rating

AxisScoreRationale
A · Scientific quality★★★☆☆Experimental study with declared ethical approval and protocol number, declared sample size, complete deposit of raw data with five identifiers, software and versions described, convergence of five independent methods on the main conclusion, substantially discussed limitations, declared funding and conflicts, published peer review history. The fourth star would require compliance with ARRIVE 2.0's Essential 10, and missing are: sample size justification, animal characteristics in the text, exclusion criteria — and above all sample size is reported in three different ways in the same article (7 in the abstract, 8/8/8/7 in the methods, 6 or 8 in the MSMC analysis). Applying the same yardstick as factsheet E-02, the score is the same.
B · Clinical utility★★☆☆☆Suggests hypotheses to verify — candidate genes for fiber, color and deafness, and a picture of structural inbreeding — but offers no applicable procedure today: no available test, no sustainable breeding recommendation on this basis. The only element immediately useful in the clinic (white + blue eyes → suspicion of deafness) was already known through other means. Cross-axis constraint respected with margin. No dose, route or protocol is involved.
C · Educational value★★★★★This is the first-choice reference on the origin of llama and alpaca: anyone who needs to learn that starts here, and later literature returns to it. It also teaches four methodological lessons that hold well beyond camelids: that introgression distorts the phylogenetic tree (the alpaca changes place once introgressed segments are removed); that a time measured in generations is not a time measured in years; that two methods searching for the same selection can agree on four regions out of a hundred; and that a high heterozygosity rate can be the effect of a crossing, not a sign of health. This collection explicitly allows C to score five with A at three: this is that case.
D · Relevance to the species★★★★☆Study of all four South American camelid species, with sampling of the two wild species covering the entire range, and with a result that concerns every existing alpaca, including Italian ones. It does not reach five stars because no European animal was sequenced, because the sample size per species is seven-eight individuals, and because the data are not directly transferable to a European breeding decision: they say where the species comes from, not what to do with it tomorrow.

No overall score, by design. A = 3 and C = 5 are not a contradiction: a work with seven animals per species can be the educational reference for an entire field, and this one is.

Bottom line. It can be concluded that the llama descends from the guanaco and the alpaca from the vicuña (subspecies Vicugna vicugna mensalis, once introgressed segments are removed), with 100% bootstrap on 5,901,447 SNPs; that the alpaca genome contains about 36% guanaco/llama ancestry (38.9% with the fd statistic) against about 5% vicuña/alpaca ancestry in the llama, measured with five independent methods on seven-eight individuals per species; that introgression is significantly lower on the X chromosome than on the autosomes (P < 0.001); and that the exchanged segments contain fleece genes (FGF5, TAGLN), color genes (EDN3, ASIP, CORIN) and a region syntenic to the human blood-pressure locus. It cannot be concluded that the event dates to a calendar date: the estimate is 121.17 generations (95% CI 113.99-130.04) for the alpaca, and its conversion to years depends on a generation length that no one has measured and that the authors deduce, in a declared but circular way, from the date of the conquest itself.

Messaggi da portare a casa

  3. L'evento è datato a 121,17 generazioni fa (IC 95% 113,99-130,04) per l'alpaca e 115,13 per il lama. Generazioni, non anni. In anni: fra 345 e 727, a seconda dell'ipotesi.

Take-home messages

  1. 36% of the genome of every alpaca analyzed is of guanaco/llama ancestry; in the llama, only about 5% is of vicuña/alpaca ancestry. Five independent methods, seven-eight individuals per species.
  2. The llama comes from the guanaco, the alpaca comes from the vicuña (V. v. mensalis). But the alpaca is correctly placed in the tree only after removing the introgressed segments: introgression distorts phylogeny.
  3. The event is dated to 121.17 generations ago (95% CI 113.99-130.04) for the alpaca and 115.13 for the llama. Generations, not years. In years: between 345 and 727, depending on the assumption.
  4. On the X chromosome introgression is much lower (D 0.278 versus 0.560 on the autosomes, P < 0.001): selection pushed back where the cost was highest.
  5. FGF5, the long-fleece gene, arrived in the alpaca from the llama, and is more expressed in Suri alpaca skin than Huacaya (P < 0.001). The fiber lies in the exchanged regions.
  6. White with blue eyes: candidate gene EDN3, introgressed from alpaca to llama; the authors note that these individuals are often deaf in both species.
  7. The effective population size of llama and alpaca has been declining for 200 generations. Inbreeding is a condition of the species, not an accident of breeding.
